Shopify only lets products be reordered in a collection whose sort order is set to Manually. That is Shopify's own limit, not an Aisle one. So before Aisle can move a single sold-out product to the bottom of a collection, that collection has to be on Manual sorting.
(Shopify's sort menu calls it Manually. Aisle's button says Switch to Manual. Same thing.)

What Aisle asks, and when
Add a collection that uses one of Shopify's own sort orders — Best selling, Date, Price, Alphabetical or Most relevant — and it appears as Not sorting yet, with this line:
This collection uses one of Shopify's own sort orders. Open it to switch to Manual so Aisle can reorder it.
Open it and you get Switch to manual sorting, which says exactly what will change. Press Switch to Manual to allow it. Until you do, Aisle changes nothing in that collection.
There is no bulk switch and no automatic opt-in. Every collection is asked for separately.
What changes
While Aisle is looking after a collection, Shopify's dynamic sorting for that collection stops. If it sorted by Best selling, it no longer re-sorts itself as sales come in — the order is whatever Aisle last set: sold-out products at the bottom, and the rest in the order you chose under Then order the rest by.
Nothing else about the collection changes, and your other collections are untouched. The one setting that changes more than the order is Hide sold-out products instead, which takes sold-out products out of that collection — see Hiding sold-out products.
How to undo it
Aisle records the sort order the collection was on before you pressed Switch to Manual. It puts back any products it hid, then sets that sort order back again, when you:
- turn Keep this collection sorted off — you will see "Turned off. This collection sorts by Best selling again."
- press Remove collection
- press Turn Aisle off at the bottom of the Collections page, which does this for every collection at once
Do one of those before you uninstall.
Shopify removes Aisle's access the moment you uninstall, so after that it can no longer change your collections back. Nothing is put back for you afterwards.
The one case that cannot be undone
If a collection was already set to Manual sorting before you added it, there is no earlier sort order to return to, and no earlier product order was recorded. Turning it off stops Aisle sorting it, but the products stay in the order Aisle left them. You can drag them back yourself in Shopify.
Aisle says so plainly on those screens rather than promising a rollback it cannot do:
